I have two potted shamrocks, one pink and one white, with which I have been fighting this same issue for a couple years, with no avail. Feeling I had nothing to lose, this past winter I left them out very late into the year, intentionally trying to frost them and then I put them in my basement where is was cool until the spring. My sister has a yard full of them and they die off and come back every year so I figured mine should be OK and the frost might kill whatever fungus or bugs were causing the problem.

So far, they've been out for over a month and I haven't seen the spots return yet. They seem to have a renewed vigor. I don't know if I really killed anything on the plant or if the shamrocks just needed a winter 'rest', but for the time being this seems like a fix.
